I can confirm this issue still persisting on Trusty, after all these years. FYI - I usually hide my Launcher; coming out of suspend shows a garbled mess where the launcher normally would be. Clicking on the area shows that I'm running the unity panel (I can interact with the application indicators and application menu even though I can't see them) however it looks as if unity is drawing my old gnome panel. Skype no longer shows up in the indicator in 13.10, fresh install. I am wondering why Unity doesn't have the ability to scale icons into the required size, rather than relying on the icon size provided by those who design them.
