Are you using the PC DATA connector to have the KPA1500 automatically follow the frequency of your transceiver? If so, try setting MENU:RADIO POLL OFF; commands from the amp. could be interfering with radio commands from WSJT-X/OmniRig. Sounds like an issue with the WSJT-X (Hamlib) software not the KPA-1500. I suggest you take the matter up with the developers or WSJT-X and hamlib 73, ... HI, My experience is that you should use OmniRig as the control in WSJT-X.
