configured them to immediate finish without further interaction.
Most of the time I just have one Emacs frame displaying my agenda.

just fine but Emacs also switches away from my agenda to the org
file the notes get inserted into.

Can you share a bit more of your configuration so that we can try to
reproduce the problem? E.g. the relevant part of your script and an
example capture template.
Also please mention what version of Org and Emacs you are using...
