Agree with Charles, you need to provide a compliant system to the end user. 
This means test with the UPS since it plugs into the AC Mains.

If the device is so critical that a permanently attached UPS is needed - why 
not test?
The UPS in the system may not live up to the advertising!

If a device is permanent connected to an uninterruptible power supply (UPS) via 
its AC input port, can the Voltage dips and interruption test be omitted? It 
could sound like a possibility, but maybe it depends on the UPS performance.
Any experiences?

I can not find any exemptions in the test standards (EN 301 489 series, generic 
EN61000-6-X))

Depends to the type of UPS, UPS may have transfer time of order of ms or
tens of ms, which means the equipment powered through a UPS may still
experience short dip or interruption.

If specific UPS will be used, maybe it is possible to test the equipment
with the UPS.

The manufacturer cannot know that the device will be permanently 
connected to a UPS unless the device and UPS are sold together as a 
'system'.  Only in that case might an exemption be justified, but it 
would have to be justified and documented in the EMC Assessment of the 
system.
