The 'difficult' messages were encrypted to a subkey not present on the smartcard. The result is that a Thunderbird process stays running when Thunderbird is exited. This happens systematically each time I repeat the run filter on folder operation. Running the filter seems to be the only condition necessary to cause the Thunderbird process to hang.
