What version of Exchange?  Yes, it matters.

There are export/import procedures that are scriptable.  Mr Snook probably
has something canned.

If you know how to do it manually then just use the file you have with the
admin /i command line. That's really all there is to automating it! I have
some scripts that will allow the other organisation to send to a particular
mailbox on your system and will unwrap the import file and import it for
you, if that's of any use. Any solution will be based on knowing the
structure of the data you're receiving. If it's in standard import/export
format, it's easy-peasy!

You'll need to script those.  They are not set in Exchange, hence you can't
import the settings into Exchange.
