I didn't have any. My only problem was getting the connector working right with my firewall. I also followed the steps to remove the last in 5.5 server from the ORG. If it's a BDC make sure demote it before shutting it down. There should be no issues with doing it during the day while users are connected, but 'should' is a loaded word. Good sense would suggest performing this at the end of the day. But really...
