I didn't have any. My only problem was getting the connector working
right with my firewall. I also followed the steps to remove the last in
5.5 server from the ORG. If it's a BDC make sure demote it before
shutting it down. 

Other than that, no issues.

There should be no issues with doing it during the day while users are
connected, but 'should' is a loaded word.

Good sense would suggest performing this at the end of the day. 

But really... It should be fine.
