Yes, this is PackageKit. PackageKit contains an applet that appears in
your notification area on your panel when there are updates or updates
have completed and it is telling to logout or restart.

Unfortunately there's a bug somewhere then. I've been meaning to file
another bug report on this. The PackageKit applet tooltip will state
"You must logout" and you click on "Logout" and it presents you with a
"Shutdown/Restart" Gnome dialog instead of the Logout dialog.

No, but it needs to be done. It's the sort of thing that PackageKit
can do easily.

Not really. If you're running an old version of gimp, you can restart
the process by logging out and logging back in, you don't have to
reboot. PackageKit splits these up into about 5 categories, being:

1. application
2. session
3. system
4. security-session
5. security-system

Fedora 10 and 11 support only 2,3, rawhide supports only 2,4,5 (as
there is no bohdi metadata for each update) but Fedora 12 will support
2,3,4,5.

PackageKit ?

Well, PackageKit gets a message that a package needs a session restart
-- so if you then click the icon gnome-packagekit asks the session to
log out. In this case, gnome-session shows you the "interactive"
dialog, which isn't ideal.

Kernel, probably got updated in which case.
Restart would be preferable.

But you should really address user question to the relevant end-user list:
