All I can suggest is try Vuescan. When I had an LS1000 it gave far more 
neutral results than NS, though I never tried it with Silverfast.

With the Acer (don't know about the Nikon), it's possible to adjust an 
existing film-type (check Pete's Photoscientia site for details), and save 
the changes as a film-type, in Miraphoto. It would take a bit of playing, 
but hopefully you'd only have to do it once. (I haven't tried it, myself, 
and am taking Pete's word about the changes  methods).

Try Vuescan with Color balance Neutral or None on the Color tab perhaps?

I've no experience with underwater images, but you may be interested in
pages 135-138 of Dan Margulis' book Professional Photoshop 6. He is
essentiallu suggesting blending channels and using lighten blend mode.

Make up a couple of layers that blend about 50% opacity wise for colour. In
the first one, chop out the whale and make the whole layer into a filter
that gets the background colour right. In the second one chop out all
except the whale and do the same thing.

Sounds hard if you've never done it. Isn't.

Even Photo Deluxe does this OK for those of without the wherewithal to own PS
