For us, a couple of flakes of hay do not last long enough to get wet,  
particularly with a big furry head hanging over it.  I will usually throw  it 
in the 
barn just to keep myself dry, but the guy who normally feeds takes it  out 
into the pasture.

My opinion, for what it is worth, is that Nature is a process embued
with wisdom, and and designed for survival. If your Fjordies are out
in the rain when they could go under shelter, they must be just fine.
They wouldn't do anything that is counter-survival.
To assuage your worries, how about tieing up a hay bag or two in the
run inshelter, to encourage them to stand in the shelter. They will
learn it is a nice place with yummy food!  That said, make sure you
secure the hay net well--my Fjord is so strong that she pulls it down
and can get it caught around her feet. For that reason, I feed her hay
off the ground.  You could always put a stall matt down to feed them
hay off of so they aren't eating too much dirt.
But, whether or not you feed them in the run in shelter, don't worry,
they are fine.

As long as the shed has at least two solid walls, so they can get out of the
wind, no matter what the weather, they should be fine.  They can get terribly
chilled, even if it isn't very cold out, if the conditions are just right.  A
three day windy rain that soaks them to the bone and leaches the warmth out of
them will get them shivering even if it is well above freezing.  They must have
shelter from the wind and lots of hay to keep them warm from the outside and the
inside of their bodies.

Mine also almost rarely use their shelter/barn.  I toss them plenty of hay in
the barn to encourage them to stay inside it and dry off when the weather is wet
and windy for a long spell.

My fjords have 24x7 access to a lovely barn with their own stalls.   The ONLY 
time they come into the stalls is if I am there to feed them.   Rain, sleet - 
it does not matter, they prefer to be outside.  I have never  seen them 
shivering or uncomfortable.  Most of the whiney quarterhorses at  our barn can 
be 
found inside during bad weather, but not the Fjords.
 
My friends in Saluda, SC (an hour west of  Columbia) have 12 fjords  who all 
live outside.  Some of them have a run in, the others have trees to  get under 
- no stalls anywhere.  And they are all completely healthy and  happy.  Dirty 
and muddy, but happy.
 
Leave those ponies with the run in and let the sissies have the  stalls!!
