I had a similar problem yesterday adding a class path to the project (mac beta).  It kept telling me that the project file was not in the src directory.  I ended up creating a new project and dropping the files into the new project, restarting flex builder and that took care of the problem.

You have an error which is preventing building. Check you problems tab
and see if you have any errors.
