[Freesurfer] I: Re: (no subject)

2011-03-13 Thread Angela Cosentino

Sorry. The 2 lines are red and yellow. But probably nothing changes.
Sorry again!

In this way, I see the cortical thickness' value near the curvature
indication, voxel-by-voxel. It's ok?
And, when I write the command line in tkmedit: tkmedit SUBJECT_ID
brainmask.mgz -surfs, I see the brainmask image and two colored line, a red
one and a green one. The first one is th edge of cortical surface; the other
one is the white and grey matter's edge. Between these 2 lines, the software
calculates the cortical thickness.
Is this ok?Have I understood well?
Thanks.

you can load the lh.thickness (if you are viewing the left hemisphere
surface) or rh.thickness (if you are viewing the right hemisphere surface)
in tksurfer either using file-load curvature or file-load overlay

cheers

[Freesurfer] question about the capability of qdec and using non normal distributed subjects

2011-03-13 Thread Knut J Bjuland
Hi I am beginner in using Freesurfer. What can of statical analyze is
Qdec cable of doing? Can I use data that are not normal distributed
since my data sample contains subjects with neuronal damage?

Cheers

[Freesurfer] cortical thickness and significance of colored lines

[Freesurfer] Questions about GLM, Random and Fixed Effects Analysis in FsFast

2011-03-13 Thread Gabriel A. Tobon
Hello Freesurfers

I would like to run a specialized group GLM analysis on the volume using
estimates from the individual subject analysis in Freesurfer as summary
statistics. I would like to learn a little more about how this estimation
is done before doing so. I have looked at the documentation for
mri_glmfit and the following tutorial:
http://surfer.nmr.mgh.harvard.edu/fswiki/FsFastTutorial
I also have your 1999/2003 manuscripts on Signal Processing and Statistical
Analysis for Event-Related fMRI and fMRI Analysis 101 - Univariate
Analysis, but I am not sure if the method has been updated since then.

* I noticed there is a weight matrix (W) described for mri_glmfit
command. How is this derived and used? I can't find more information about
it in the documentation/mailing list.
* How are the nuisance regressors organized in the B matrix? I assume the
conditions are first? What are the following regressors?
* Do you have a similar manuscript that describes just how group analysis is
implemented in FsFast?

Thank you for your time and help!
Gabriel
