Hi - I am attempting to run Qdec on a group of patients vs controls. I have created the mydata.table.dat file with fsid, Group, Age, Gender (and separate files for Group.levels and Gender.levels. Everything is loading fine but when I press 'analyze' I get an error: Completed creation of aseg and aparc stats data tables. ERROR: QdecGlmDesign::Create: zero factors! Can someone help me find out what I am doing wrong? It should be either " -m volume" or " --measure=volume". Strange, it should have exited with an error but some reason it did not and used area as the default. [Freesurfer] aparc stats volume outputting area instead
Hi, I am trying to pull out the volumes from the aparc stats file but when I input the following (below) it produces a file identical to the area instead: aparcstats2table --subjects 001 002 003 --hemi rh --meas volume --tablefile aparc_stats_volume_rh.txt It works fine for thickness and area as well aseg_stats. I would appreciate any help with this. Thank you! [Freesurfer] Multiple comparisons to confirm atrophy
Dear All, I have completed recon-all on my dataset of controls and patients. My patients have hippocampal/MTL atrophy and I would like to conduct multiple comparisons on the data to ensure that the atrophy is indeed focal in each patient and if not, identify where else atrophy is occurring in these patients. My hypothesis is that I do not expect atrophy elsewhere due to the disease type of these patients, but as this has never been confirmed outside of visual inspection before I wish to check this more robustly. I am not at all familiar with this kind of analysis and would like to ask some advice on how I should approach this? My initial instinct is to go with permutation testing. I would like to consider the whole brain (subcortical and surface). Are there other issues I should be taking into account? Any advice and specific information regarding the subsequent analysis in freesurfer would be greatly appreciated. Many thanks in advance.
