[Freesurfer] thalamic nuclei segmentation

Hi Freesurfer experts,
I processed ~150 subjects with freesurfer v6 (recon-all) and I was
wondering if it is possible to use the script for the segmentation of the
thalamic nuclei on these subjects.
I know this part of the processing is now integrated in the v7 of
freesurfer, but I'm thinking if there is a way to avoid re-run all the
reconstruction with the new version.
I looked in the wiki page, and it seems that there was a way to integrate
the scripts in the fs-v6, but I don't find any downloadable package or
scripts.

Thanks for your help,
Sara

Hi, thanks a lot.
What do you mean for topological default?
We have checked our data, and there aren't any visible artifacts (if you
were referring to this kind of things). Actually we have seen these
problems in about 50% of the already acquired data.
If it can be useful for you we can also send you the raw DICOM images to
check yourself.
It is possible that there are some default settings in the 7.1 recon-all
pipeline that we can adjust?

Thanks again,
Sara

[Freesurfer] Thalamus segmentation

2020-01-14 Thread sara ponticorvo

Hi Freesurfer expert,
I have a question regarding the segmentation of the thalamus. After the
“standard” segmentation from the recon-all (aseg), in label thalamus-Proper is
included the medial geniculate body?

Thanks,
Sara
