Where did you place the license file you obtained? From the output of that 
program which at some point calls `mri_convert`, it seems that it is working 
with 2 different FreeSurfer versions in different paths:

> MGH freesurfer from FSURF_DIR=/opt/freesurfer

Could it be that one of them is configured incorrectly?

I guess you would have to find out which `mri_convert` binary is actually being 
called. I would suggest to manually run both and see which one fails. E.g.:

cd path_to_some_backup_of_a_subject/surf/
/opt/csurf/bin/mris_convert lh.pial lh.pial.asc# test the first one
/opt/freesurfer/bin/mris_convert lh.pial lh.pial.asc# test the other one

One of them will fail. Fix the license for that one.

Beside that I recognised that some issues with the license file are based on 
the following aspect: 

While running freesurfer on Mac OS it Didn't work for me creating the license 
file under Mac OS itself. 
I realised that after creating the file under windows 10 and copying that file 
back to mac freesurfer started without an error.

Beside that I recognised that some issues with the license file are based on 
the following aspect:

While running freesurfer on Mac OS it   Didn't work for me creating the license 
file under Mac OS itself. 
I realised that after creating the file under windows 10 and copying that file 
back to mac freesurfer started without an error.

Hello,

You say the .license file is in your applications folder but it's 
supposed to be located in your /Applications/freesurfer folder.

If /Applications/freesurfer/.license does exist on your machine, than 
please make absolutely sure it exactly matches the email sent to you 
after you registered.

Lastly, if neither of the above cases solves the problem, please send me 
your .license file *TO MY DIRECT EMAIL ADDRESS* (not the freesurfer 
list!) so I may examine it. Thanks.

Solved: The license file actually differed from the other installations in
that the #cut here- lines were included. To my embarrassment, it
took a second pair of eyes to notice this. I thought I'd fess up lest
anyone else make the same mistake.

I have license errors with FS 5.3 that don't appear for
equivalently-configured FS 5.1 and FS 4.5 installations. How shall I
troubleshoot?

I see some reports of license failures, and seem to be having a similar
problem. Our installations of 4.5 and 5.1 work normally, but with 5.3 I had
a mysterious error in unpacksdcmdir that ultimately traced to a license
error in mri_convert. I can reproduce the error like so:

Cheking .license file , there ia no blank lines at the beginning or end of

So I created stable5 dir and move every file up from /usr/loca/freesurfer to
/usr/loca/freesufer/stable5.
