Hi Tomas,

community. This is where you will also want to post questions about 
local installs going forward. Someone here may have advice about this 
tool - but really your best bet is with the tool/wrapper author.


I checked the Galaxy Main Tool Shed, and the repository there for this 
tool shows it is inactive/never downloaded in the current tool shed 
version. So, this was not your source or you obtained it some time ago 
(~ 2 yrs). Still, if this was your source/version, log into the Tool 
Shed, click on "Repository Actions", and contact the repo owner:

I've installed Galaxy in local as what Rafael does.I want to make sure that the 
basic functions work successfully just depending on the necessary tools in Tool 
dependencies manual,and the NGS tools not only depend on the necessary tools 
but also some another needed data(such as indexes,and so on).

Hi Dannon,

I understand that instead of having one dataset with multiple files you are 
planning to use existing datasets and combine them in a 'collection'.  My 
concerns are:
1. Our data consists of 200-8000 files, can you imagine how many datasets we'll 
end up with? It will be a mess.
2. All these files in a  dataset belong to each other and it doesn't make much 
sense to keep them separately.
3. For performance reasons, all these files are located in a single directory 
which makes it easier to iterate over.
4. From my point of view, it makes perfect sense to have a concept of a 
"dataset" with multiple files, you have already a dataset_xxx_files folder 
anyway, and it's not a big change comparing to the new concept of "collection"
5. We are already using the "m:xxx" type datasets (thanks John) in our project, 
I guess you don't even have a timeframe for implementing the "collection" 
concept? I'm sure that for many projects using multi file datasets is a 
requirement now, not in 'years' time.
6. "Collection" is also a good idea and I guess they both can exist together, 
but only in the future, given current users an opportunity to use Galaxy for 
their needs. Otherwise we simply have to look at other frameworks which already 
support multi file datasets.

Alex,

To reiterate what Jeremy has already said on the mailing list, this is 
definitely something we want, and need, for Galaxy.  While this particular 
implementation has a lot of good parts, creating these collections as 
first-class composite datasets isn't ideal and we'd be stuck supporting them 
going forward, forever.

There's a clear plan for implementing this in Trello 
(https://trello.com/c/325AXIEr), most of which is straightforward to implement. 
 The 'hard' part is really going to be implementing an ideal UI for dealing 
with these collections, something which we could do in phases.

What exactly are your concerns with the implementation as set out in the Trello 
card?

  Thanks for the comments. The galaxy team has made it clear here and to me 
privately that this will NOT be included in the Galaxy main code base. I hope 
and am I confident that they will make grouping datasets work, hopefully even 
to thousands of files.

  I do not believe the two ideas are mutually exclusive and I will be 
maintaining a fork of galaxy-central with these additions, I will set this up 
this week hopefully. I will do my best to respond to support requests and make 
multiple file datasets and composite types in general as robust as possible, 
keep up with Galaxy updates, etc
Obviously, it is risky to let a code base drift so far from galaxy main's 
however and you, me, and others who might want to use them will have to 
carefully weigh the risks when determining if multiple file datasets are worth 
the headache.

  Thanks for all your help and inputs. I am sorry this did not turn out 
differently, I feel I have really failed here.

I've already terminated the cluster, since it was for short term use.
It is strange that the admins were not on the user list.

Can you share the cluster log with me and I'll try to figure out what's 
happened here?

The fact that the admin users are listed indicates that you're definitely 
working with the same instance and a re-mounted data volume (these are parsed 
from universe_wsgi.ini), but I'm struggling to come up with what would yield 
you a working galaxy database, without the users.

I'm a little confused about the state of this instance.  In the cloud admin 
panel, you have a user listed.  And, in galaxy, you can log in as that user and 
act as an admin?  But when you go to "Manage users" there are no users listed?

problem should only exist if you're running the "default" (development)

[galaxy-dev] Broken pipe in server

Dear all,

Our galaxy suffers from frequent hickups, which apparently are due to broken
pipes.

It will give these errors in paster.log

[galaxy-dev] deleted datasets inconsistent

Hi all,

it seems my clean-up enthusiasm caused some inconsistencies with datasets' 
deleted status. I encounter the following phenomenon: datasets appear totally 
fine in the data libraries, but once they are loaded into a history, they 
appear as deleted there.

I dug through the database and found out that the following query returns all 
datasets in the libraries that were uploaded before my clean-up:

SELECT * FROM library_dataset_dataset_association INNER JOIN library_dataset ON 
 library_dataset_dataset_association.library_dataset_id = library_dataset.id
WHERE library_dataset_dataset_association.deleted = TRUE AND 
library_dataset.deleted = FALSE;

When I set both deleted to false, only datasets that were added after the 
clean-up appear.

Do I break something, if I reset library_dataset_dataset_association.deleted to 
FALSE for the inconsistent datasets? I tried it for one dataset and that seems 
to have fixed the problem. Is this some bug in the clean-up scripts? I guess 
that actually they should have been removed completely.

Could you check whether you are running the "default" or "stable" branch of 
galaxy-dist?  You can find out with the `hg branch` command.  I believe this 
problem should only exist if you're running the "default" (development) branch, 
which is not recommended.

Hi,

I completely agree with Hans proposal. Creating a new page to list all the
tools would be a good alternative. In addition, this page could offer
categories of bioinformatic tools and more information of the tool in
question. Nevertheless, a Google search box is a very good starting point.

The potential of Galaxy is very high and organizing all the ready-to-use
tools can, on the one hand, save a lot of time to people who needs a
specific tool and, on the other hand, exploit the full potential of Galaxy
Public servers that, in my opinion, the still chaotic mode to use these
servers is limiting Galaxy usability and popularity.

Unfortunately the snapshotting process used by the is really slow, as
you've noticed, and there's not much we can do to make that faster.  We've
discussed other methods for growing the filesystem but haven't finished it
yet.

For working with S3, instead of s3fs you're more than welcome to give
Galaxy's S3ObjectStore a shot.  There isn't much documentation available
for it right now, and I'd still say it's a beta feature in need of more
testing and optimization, but to enable it define the following options in
your universe_wsgi.ini:

# Object store mode (valid options are: disk, s3, distributed, hierarchical)

#aws_access_key = 
#aws_secret_key = 
#s3_bucket = 
#use_reduced_redundancy = True

# Size (in GB) that the cache used by object store should be limited to.

What this will do is use the EBS volume for working, exactly like galaxy
does currently.  Additionally, it'll push datasets to S3 and delete them
from local disk as necessary (last touched deleted first) to stay beneath
object_store_cache_size.  If something swaps out, it's just fetched back
from S3 as needed, but most of the time you'll be working on disk directly
and pushing to S3 in the background.

I'd be more than happy to work with you if you run into any issues trying
this out, this is something we've wanted to firm up for a while now and
having a real live test case would be useful!

Sure, it's definitely something to discuss if we keep running into these
issues, but my hope is really that upgrading SqlAlchemy will obviate the
need to deal with this at all, and that everything will 'just work' going
forward with whatever database folks want to use.  That said, if there are
others who want to just go ahead and migrate from MySQL to postgres a
tested protocol for doing so would be a great thing to try and put together
as a community and I'd be happy to help.

Alex,

To reiterate what Jeremy has already said on the mailing list, this is
definitely something we want, and need, for Galaxy.  While this particular
implementation has a lot of good parts, creating these collections as
first-class composite datasets isn't ideal and we'd be stuck supporting
them going forward, forever.

There's a clear plan for implementing this in Trello (
https://trello.com/c/325AXIEr), most of which is straightforward to
implement.  The 'hard' part is really going to be implementing an ideal UI
for dealing with these collections, something which we could do in phases.

What exactly are your concerns with the implementation as set out in the
Trello card?

Yours happened when upgrading from 108 - 109 (which didn't happen to me).

If you have a chance to upgrade to release_2013.02.08, your database
will be upgrade from 109 - 110, I am very interested to see if the index
creation error happens to you as well.



We are talking about the same step (it is all part of our upgrade to the 
2013.02.08 release which in my case involved changing the db from 107 to 
110), see: 
~/lib/galaxy/model/migrate/versions0109_add_repository_dependency_tables.py


Nevertheless, thanks for identifying the actual cause of the problem ie:

So I am just puzzled, why I don't get this particular error message. I 
asked our sysadmin again, and he claims not to see this error in the 
logs (for our developments server upgraded last week and our production 
server upgraded today).

I assume there are a lot of 'old' Galaxy servers using MySQL around, 
where the 'galaxy admin' (like me) would love to switch to postgres. 
Maybe we can do a community effort putting together a 
"MySQL-to-postgres" protocol for a defined Galaxy release? And after 
that release, only postgres is supported. I am sure this would make a 
lot of things easier.something to discuss in Oslo?

One example I had in mind was a tool using a loc file for a list of
databases, with a special entry "latest". If told to use the latest
DB, the tool would check the source website/FTP site. If the
latest file is already downloaded locally, it would just use that.
If not, it would download the latest file and use it. That part is
all quite doable in a tool wrapper script (assuming write
permissions in the desired database folder).

Now for the 'clever' part - the new database could be added to
the loc file for explicit selection by future users. It could be added
at the top to make it the default if desired. Then somehow we'd
need Galaxy to reload the loc file.

Of course, from a reproducibility point of view, the 'latest' version
of a database is not ideal (especially when there are versioned
or dated snapshots), but it is commonly requested all the same.

Hi John,

Does your multiple file system work on composite datatypes? For
example, given a 'blastdbn' file (several files making up a BLAST
nucleotide database) could we use 'm:blastdbn' to refer to several
BLAST databases? Is this at least possible in principle based
on your work so far?

How different is your m:xxx grouping of multiple files of a given
datatype at odds with the dataset collections idea as outlined by
Jeremy Goecks here?

Jeremy's idea mentions the special case of a unique dataset
collection object for paired-end reads - well if that was defined
using the existing core Galaxy functionality as a 'pairedfastq'
composite datatype (made of two FASTQ files), then could we
use 'm:pairedfastq' (with your enhancement) for a whole bunch
of paired FASTQ files.  Nice? :)

 I was just running into the same issue as part of upgrading our 
production server from release 2012_10_05 to 2013_02_08 (unfortunately, 
I didn't catch it last week, when I did our test server, as the job 
limit was not set there).


I added a little comment to your trello "ticket", but I thought it might 
be useful to know for a the wider community. The user job limit has been 
very handy for us. And I am sure other Galaxy installations rely on this 
as well.
