2019-07-31 Thread Martin Čech
This might have something to do with the client build. Could you try
running 'make client` from Galaxy root folder?

Also what version of Galaxy are you experiencing this on, just 19.01 or did
you use different locally? And how are you starting Galaxy?

2019-07-31 Thread Nancy Ide
I very much appreciate the offer, but unfortunately I have to leave now. I am
at a conference in Florence and tomorrow is our demo at a workshop, so I would
be unable to do it tomorrow either, but anytime Friday would work if that is
possible.

We are now having the same problem on the jetstream instance, but earlier we
were able to install with the beta installer although not the regular one.
However, just now on my local instance I tried to use the installer again, but
I can’t get even to the repository (there is a message that the repository
queue was loaded and has 0 elements). When I click on the “Galaxy Main
Toolshed” button I can select one of the options but nothing happens. This is
also true now on our jetstream instance.

Please look at jetstream.lappsgrid.org — this

When I tried to pull from github it complained that some of my”untracked” files

2019-07-10 Thread Previti
Thank you very much!

We have 19.01 running and the parameter that I had to put to "false" was
"watch_tools"

All the best,
Christopher

[galaxy-dev] Re: Error during tool installation: "inotify instance limit reached"

2019-07-10 Thread Marius van den Beek
Hi Christopher,

you might want to turn off `watch_tools` if you are using it,
this is only needed when using the pretty-much undocumented
feature where you dump tools into a directory without registering them
in any tool_conf.xml file. All other tool reloading happens by another
means.

Similarly, if you're using 19.05 and you don't manipulate the tool data
table
entries manually you can disable `watch_tool_data_dir`.

Finally this is usually a sign of allocating too many processes and threads
for your webservers/handlers/mules,
as each one starts their own watchdog. A common misconception is that this
makes Galaxy run faster.
but it actually just increases the amount of concurrent requests Galaxy can
handle.

Best,
Marius

[galaxy-dev] Re: Error

2019-06-27 Thread Keith Suderman
Hi Pietro,

I suspect the package is broken. The anaconda.org server is available, but the
libgcc-ng file is not where the package expects it to be.

I followed your suggestion and it worked... sort of. At least it exposed
another error, actually the same problem but with numpy... So I applied the
same solution and that worked... sort of. Now the error is:

2019-06-26 Thread Pietro Mandreoli
Hi,
probably the package is broken see
https://anaconda.org/conda-forge/libgcc-ng/files .
Try to install the previous version manually, activating conda and then the
conda environment of the tool.

commands:
source _conda/bin/activate to activate CONDA
cd _conda/envs

source activate

then conda install -c

Best regards,

PM

Hi Nancy,

this looks like a timout during a download of conda packages.

I assume anaconda.org had some hiccups, please try again. Those URLs
should exists.
