[galaxy-user] Emptying my account for good
Hi I am trying to get rid of all my previous files, in order to upload new ones. I usually use delete permanently for that, but this time, only used delete. And now I am stuck: the site says I am using 69 % of my account, although my history is empty, and everything is empty, and 100 % should be available for new analysis... I tried the purge deleted datasets but to no avail. Hey Mo, You can use ssh to connect to the Galaxy machine. If you used cloudlaunch to create your instance, it should display an example connection string that will work from e.g. a linux/mac shell, something like: 'ssh -i cloudman_keypair.pem ubuntu@IP', after your instance launched. Once inside of the machine, you can do something like: 'sudo -iu galaxy', to switch to the galaxy user and then have a look at the mount points under /mnt/. The cloudman_keypair.pem file is the key file that you (should have) downloaded the first time that you launched a cloudman instance, or when you manually generated a keypair. You can create additional keypairs in your aws console if you need to download a new one to use (you can probably delete the existing cloudman_keypair and have it regenerated automatically by cloudman, but I haven't tested this and I wouldn't recommend doing this if an instance is running). You'll need to use the correct .pem file for the keypair that you specified during launch of the instance. See http://docs.aws.amazon.com/AWSEC2/latest/UserGuide/generating-a-keypair.html for Amazon's info on creating keypairs (especially if you are using e.g. Windows and putty: http://docs.aws.amazon.com/AWSEC2/latest/UserGuide/putty.html). Once you make the changes to the files locally, you can use the Cloudman Admin web UI to restart the Galaxy instance. Let us know if you encounter any issues. [galaxy-user] Problem with repeated genes in Cuffdiff's output
Hi all, I am working on RNA-seq using TopHat/Cufflink/Cuffdiff for differential gene expression and new gene discovery ( this is what I am interested in). However, I found many genes that are repeated in the Cuffdiff's ouput. These are the same genes and at the exact the same locus. There should be only one gene for 1 line. Something like this: *Genes* *Locus* *Status* *q1* *q2* *Log2 Folg change* *Significance* * Lnp* *2:74517521-74584544* *OK* *8.91501* *85.2735* *3.25779* * yes* *Lnp * *2:74517521-74584544* *OK* *12.0044* *171.352* *3.83533* * yes* If I re-run the Cuffdiff for differential gene expression only ( No gene discovery), the problem is fixed. Hi Olivier, As you probably know, delete does not remove data from your quota allotment, only permanently delete or purging does that. This is true for both individual datasets and for the histories that contain groups of datasets. To perm delete entire histories, and this seems like a good idea - to review all of your histories, go to to the Saved Histories page by (using the History menu option, is near the top), then use Advanced search to view all histories, both active and deleted. The far right column will note the status of the history, and the other columns how much data, etc. You can permanently delete multiple, complete histories from this page. Note that it takes some time for the numbers to update. If this takes longer than a day, please let us know.
