Check /usr/portage/profiles/package.mask

There are (or are least used to some days ago) some packages masks
there. Comment them out and you'll be fine.

Duke Nukem 3D now exists as a native linux app. It's in portage in the
games category.

I've investigated a bit on how the patch works. It modifies configure.in
(among other files), but not configure itself. Trying to build it
manually results in the same error (it looking for gtk 1.2.x), BUT,
downloading the pre-patched tarball from the site works. I suspect it's
a problem with autoconf. I've manually built it from the tarball and am
using it now. Thanks for the help.

Yes, I found that weird, and also find it strange that configure looks for GTK/GLIB 
1.2, any idea?
