Your classpath is messed up. This should not happen in a clean
GeoServer installation.
Have you tried overwriting (on the file system) a pre-existing
installation with a newer one?

I removed the GeoServer Proxy Extension, which seems not to be
compatible with 2.1 beta1. 

Or maybe there is a beta1 Proxy Extension, and I can't find it.

In addition, if I attempt to add a new layer I also get the timeout error.

That is normally a symptom of another error. Can you look into the GeoServer
logs and see if there is any interesting stack trace?
The logs are now also accessible from the GUI (first level link, should work ;-)
