Use a guide to do this.
(click on a ruler, and drag it until it is in your layer's boundary. 
Them, the seleciton  will snap to the guide)

yes, except why does flatten image don't show the same prompt menu as
merge visible layers ?

clipped to image
clipped to bottom layer

what do does options mean ?

You're talking about merge down, right?  Merge down combines the 
selected layer and the first visible layer below it into one layer.  
Flatten merges all layers into one.  Of course, both take your blend 
mode, alpha, etc. into account.  Does that answer your question?
