The settings you choose will be used as default settings the next time you print. If that doesn't work, then there's a bug somewhere or it is due to the fact that you are using the portable version for Windows. Most likely it simply can't write the settings. Printer settings are stored in ~/.gimp-2.6/print-page-setup and ~/.gimp-2.6/print-settings.
