The app server should always reconfigure prior to installing an update, but I'm not sure why it would take that long. Incidentally, you're installing the server to the \ directory? Isn't that into the drive root? I don't think that's recommended... Install SteamCMD to new directory and try again. Do not copy, do fresh install. And make sure you've got enough free disk space left. SteamCMD has troubles with spaces in the path sometimes (depending on how you launch it) and might allocate lots of space in C:\program\ instead.
