I first uninstalled Hugin, installed 2016.0.0, checked that it correctly "uncropped" the resulting images for Gimp, installed the beta version above, and checked by creating 2 different panos that the resulting images were "uncropped" too. I don't know what happened before, but I must say that the most plausible explanation is that I checked the "clear parameters" check box during install, although this does not seem very likely since it is unchecked by default.
