I'm suprised you see this on Linux, this is a known problem with
some (not all) Windows codepages.

Testing with the Hugin trunk and autopano-sift-C-2.5.1, I don't
see any problem on Linux, I can match photos with filenames like
this:
/home/bruno/photos/test-BrÜno/BrÜno-1.jpg
   

It *might* be that the directory had been created longer ago on a system that
uses iso-latin or alike, and now it's running on UTF-8.  I had similar
problems with old filenames that I'm carrying along for some 10 years
already...

This is already described as a known problem for hugin installations on 
Windows:



German Umlauts are just a similar problem, the best workaround is what 
you did: just don't use special characters in file and directory names.


I have to add that this is no exclusive problem for hugin. I developed 
this strange habit to add extensions to file names on a Mac and also use 
"compatible" naming for files and folders since we used Win NT file 
servers with a crappy "Services for Macintosh".
