Eclipse is not just one application , its a combination of many
dependent applications .

^^ Keep digging the dependenices and it will result in a huge list .
Especially if you want a graphical application to run you would need a
hell lot of applications to run on the main kernel but you can
definitely build one for your own purpose .

If you are building for a specific hardware you can also reduce the
size of the final distribution . Maybe you want to build something
like a router software (http://en.wikipedia.org/wiki/OpenWrt  ) which
does very simple tasks and is based on linux kernel ?

Obviously i am building one with a GUI. Do you have any guide in building a
new distro like this. Say for example, let me install base debian system
and install all the required prerequisite and the my application. Let it be
a prototype and i want to build a iso with the same setup. Any user who
install with the same distro, has to be prompted with the my appliction.

I am planning it to start with ubuntu minimal cd or probably arch os.
Please let me know is there any alternative also.

First of all kernel does not run any application.

Moreover you cannot build a single app appliance without substantial knowledge.

It is better to go ahead along your own thinking and approach which seems to be
 a workable solution.

But it would then not be a single application OS, it is an appliance/OS with
 focus on only one purpose.

It is not hard to achieve that.
