I don't think so.  They are only shown on checkout though. If you use
the -P option on updates (e.g. in .cvsrc) they won't appear then.

Use the -P option to checkout (and update) to remove empty directories. 
You may want to put that in your ~/.cvsrc file so you don't have to type
it all the time.
