I think doxia deserves a bom, used by maven-site-plugin. If you want to add 
additional modules, you only have to add the groupId and artifactId. I haven't 
seen this for plugins yet, but it should work.

Yes exactly that, I had a request to add confluence site support to our company 
POM. I grabbed the latest version 1.9 and started getting some errors because 
the plugin was using 1.8 for all other doxia deps, but confluence was on 1.9. 
So instead of having to keep in sync the doxia version of the plugin and the 
added deps. It is easier to add all the automatically detectable parsers by 
default.

that have a known expected source directory and/or file extension.

I don't understand this requirement. To me this plugin is dedicated to generate 
HTML. Just like there's a plugin to generate PDF (maven-pdf-plugin).
Are you missing a proper way to generate confluence pages?
