You obviously use JOB_NAME in your configuration which is very impractical as a part of file name. The default name of output swf file $JOB_NAME_$BUILD_NAME doesnt't work for matrix projects, but this file name is customizable, see screenshot: Confugure more friendly filename name instead of $JOB_NAME_$BUILD_NAME - it should help.
