I have just had time to see if the applets load from your site. Java and

Sorry, I mixed up the Java and HTML5 versions here.
The Click-activation of zooming with the mousewheel works only with Java
and not with HTML5. So also on Win7 there is no mousewheel zooming with
 Chrome 31.

Re: [Jmol-users] JSmol Problems

2013-11-27 Thread Otis Rothenberger
OK, jmol-13.3.9_2013.11.27 is uploaded. The right click menu now comes up,
but it's reporting jmol-13.3.9_2013.11.26 - Chrome, Safari, and FF. Cache
cleared on all to the extreme.

Safari still does not load, but... It will load if I have the error console
up - no errors reported.

With Safari, Chrome, and FF, scripting is broken or breaks randomly. If I
see any consistency, it appears that model editing and moving is a problem.
Having said this, simply transferring a JSME SMILES for loading breaks. I
just can't target the main issue.

I see. OK, well, in this next update that messaging is still in, so you can
check Java or HTML5.

Re: [Jmol-users] JSmol Problems

2013-11-27 Thread Otis Rothenberger
Sorry about that:

http://chemistry.illinoisstate.edu/osrothen/JSmolVMK.htm

Also a new interface that we're developing:

http://chemistry.illinoisstate.edu/osrothen/JSmolVMK2.htm

Chrome is now working on some loads, but it breaks after some playing
around. Also check out the inability to bring up the right click menu. This
all seems random.

Safari is not loading - except for one time. Again random...

I think I'm running jmol-13.3.9_2013.11.26. I missed the 11.27 note. I'll
update now. It will take a few minutes to upload.

Otis

Sorry, I mixed up the Java and HTML5 versions here.
The Click-activation of zooming with the mousewheel works only with Java
and not with HTML5. So also on Win7 there is no mousewheel zooming with
Chrome 31.

When the second set of mouse wheel events were reported suddenly zooming
with the wheel worked.
So I reloaded the page and a single left-click was sufficient to
activate zooming with the mousewheel.
But now I am working with Chrome on Win7 at home. I'm quite sure that
I mixed my zooming attempts with rotations at work so I should have
noticed this. I will check tomorrow.

[Jmol-users] JSmol Problems

2013-11-27 Thread Otis Rothenberger
I apologize in advance for starting a new thread here, but I'm getting
really confused on issues. My focus here is this note from Bob this morning.

>From Bob...
OK. Tomorrow is Mac-testing day for me. Tell me your woes

Please do try the latest, at

  http://chemapps.stolaf.edu/jmol/zip/jmol-13.3.9_2013.11.26b.zip

End from Bob

With Mac Chrome, our model kit loads, but there is considerable whining
during the load about waiting for the ISU server. Once loaded, most script
links seem dead. I cannot even bring up the console or check the Jmol
right-click menu.

With Safari, the model does not load. I get the same error that Phil is
getting about a missing BondSet.js file

Restart your browser and try that again -- this time open the Jmol console
and issue

set loglevel 6

from there.

2013-11-27 Thread Robert Hanson
I especially appreciate this message:

ERROR de l'script: TypeError: Cannot call method 'dispose' of null
--<<-0 null isPop false 317
Command 0
language = "ca" ##Catalan;
Loading language resource http://chemapps.stolaf.edu/jmol/jsmol/idioma/ca.po
FileManager opening 1 http://chemapps.stolaf.edu/jmol/jsmol/idioma/ca.po
542 translations loaded

Note that the console has changed languages, and the error messages are
translated, so just not the menu.

So it's a menu issue specifically. Some sort of jQuery error, I think. I
will check on that -- I can reproduce
the error in Chrome on my end.

Are you not seeing the menu in German right at the beginning, Rolf? Should
be..

In the 'jmol-13.3.8/jsmol' folder there is no 'idioma' folder.

I have installed now the latest 13.3.9 version
(http://chemapps.stolaf.edu/jmol/zip/jmol-13.3.9_2013.11.27.zip).

It contains an 'idioma' folder and the Javascript error message is now
gone. But the language change still doesn't work and the JSmol error
message is still there:
-
script ERROR: TypeError: a is null
-

At your server the language change works, but the same Jmol error
message is shown in the console. Maybe the error message is related to
the problem that the check mark is not removed from the previous
language if a new language is chosen.

Regards,
Rolf

In Firefox I get a different one:

2013-11-27 Thread Robert Hanson
Rolf, please:

1) Open a Jmol console or otherwise enter the command

   set debug

2) run your mouse, wheel, etc.

3) report back what the Java console says. Should be something like:

MIDDLE+down
MIDDLE+up
MIDDLE+down
MIDDLE+up
MIDDLE+click
MIDDLE+double+down
MIDDLE+double+up
MIDDLE+double+click

(I guess the drags don't get reported, but that will at least let us know
if the wheel is getting picked up.)

Why do you think the file was not found?

2013-11-27 Thread Robert Hanson
http://chemapps.stolaf.edu/jmol/zip/jmol-13.3.9_2013.11.27.zip

is ready for local-applet testing. Please do!

hosted site testing can be done using

http://chemapps.stolaf.edu/jmol/jsmol

http://chemapps.stolaf.edu/jmol/jsmol/jsmol.htm?_USE=HTML5

http://chemapps.stolaf.edu/jmol/jsmol/jsmol.htm?_USE=JAVA

Thanks.

I still have not worked on a number of issues, but this at least should
solve the "Bond/BondSet" issue and a number of other errors I made
yesterday. Maybe even the infinite-loop issue.

[Jmol-users] Change maximum applet size

2013-11-27 Thread Rolf Huehne
   Hi all,

I tried to increase the maximum applet size with Jmol 13.3.8 but wasn't
succesful.
In 'JSmol.full.js' there is included the following comment on this:
/* By setting the Jmol.allowedJmolSize[] variable in the webpage
before calling Jmol.getApplet(), limits for applet size can be
overriden.
 2048 standard for GeoWall
(http://geowall.geo.lsa.umich.edu/home.html)
 */

So I tried the following before calling 'Jmol.getApplet' but it didn't
work (still default maximum of 2048):
   Jmol.allowedJmolSize = [25, 6000, 600];

In the Jmol wiki there is mentioned a slightly different way within the
part "Using a 1 pixel applet to preload" of the page
"http://wiki.jmol.org/index.php/Loading_Notice":
   _jmol.allowedJmolSize = [25, 6000, 600];

But still no change.

Any hint on what I am doing wrong?

Regards,
Rolf

There is no '/' at the end. I provide a server absolute path (necessary
because the page is build from a CGI script somewhere else):
   j2sPath: "/ImgLibPDB/jmol/jmol-13.3.8/jsmol/j2s"

yes, that's probably it. So you are OK. It's an issue with all MSIE

I can fix that. Just got the file name wrong. Probably you are indicating
"j2s/" instead of "j2s" for Info.j2sPath, but I'll check, and it shouldn't
have to have that problem.

Good sleuthing. I appreciate that.. Clazz.superConstructor is just the
JavaScript equivalent of the Java:

class XXX {
public XXX() {
 super()
}
}

which is very common. I think the real problem is with inner functions. I'm
refactoring the code now to get all public inner classes out of there.

Sorry for having bothered you, but it seems like some weird Firefox
problem caused this. After I have reopened Firefox on Linux the wait
message is now visible for all commands like on Win7.

(But at least it helped finding the nasty MSIE command multiplier problem.)

After the browser restart the JSmol speed with Firefox 25.0 on Linux is
unexpectedly now very similar to that with Firefox 25.0 on Win7 on my
laptop. But on another laptop with a supposedly even more powerful CPU
the speed with Firefox 25.0 on Win7 is similarly low as with Firefox 22
on my laptop.

Bob, thank you for the hint.
Which version of MSIE were you using on which windows version?

I couldn't reproduce it in the 'Jena3D Viewer' with MSIE 10 and 11 on
Win7 and MSIE 8 on WinXP.
One difference I noticed between 'jsmol.htm' and the 'Jena3D Viewer' is
that 'jsmol.htm' doesn't contain a '' element while the ''
tag in the 'Jena3D Viewer' belongs to a '' element with
"action='javascript:'".

Rolf

Switching the language doesn't work for me with the applet version
13.3.8 with Firefox and Chrome on Win7 and Linux. In the application it
works as expected. I have tested also version 13.3.9_2013.11.25c (from
ZIP file 13.3.9_2013.11.26b.zip) on Linux and the results are the same
plus other problems (see below).

With Java there is no Jmol error message. Since I am using the IcedTea
Java plugin I don't have a Java console to look for error messages there.
With JSmol there is the following Javascript error message:
--
Timestamp: 11/27/2013 01:57:36 PM
Error: not well-formed
Source File:
http://jenalib.fli-leibniz.de/ImgLibPDB/jmol/jmol-13.3.8/jsmol/j2s//trans/de.po
Line: 1, Column: 2
Source Code:
# German translation of the Jmol applet
---

and additionally this JSmol error message:
--
script ERROR: TypeError: a is null
--

With the version from 13.3.9_2013.11.26b.zip there is another problem
within the 'Jena3D Viewer'. After starting the viewer the following
error message is shown:
--
script ERROR: InternalError: too much recursion
--

This is triggerd by the initial Jmolscript and I could identify the
specific command:
   set perspectivemodel 11

Besides I cannot open the popup menu in Firefox 25 and Chrome 30 on
Linux. Neither right-click works nor left-click on the frank.

Rolf

Re: [Jmol-users] Firefox/Mac loads Signed local Jmol but not Unsigned

2013-11-27 Thread Philip Bays
Now running locally.

Safari
File test.htm
The applet HTML5 applet loads, but after some random number of
structure selections it freezes up
The JAVA and signed applets fail to load

File test2.htm
The HTML applet does not load initially, so nothing works.
Selecting either JAVA or SIGNED to no avail

Firefox
File test.htm
HTML5 loads and works with the exception of the Caffeine MMFF
which loads but then freezes the applet
Neither JAVA or SIDNED load the applet, though the FRANK is
loaded.

File test2
HTML5 loads fine again a freeze on the caffeine MMFF link
Signed loads fine and runs fine except that the molecule name,
while being transferred early seems to
quite transferring after loading (correctly)
the caffeine MMFF link. Thereafter caffeine remains
the name of the structure.
Unsigned throws a AccessControlException

Just a comment about iOS 7. I have a page that does not involve any applets.
It is at the link below. It behaves fine in Safari on Mavericks and in all
desktop browsers that I know. It has been used by students for years. But in
iOS7, the first two rows in the table suggest that all answers are wrong. I
have tested this on an iPad, iPad mini, and my phone. In addition, I had my
granddaughter test it on a 1st generation iPad running iOS 5…. I was surprised
to see that the error was there too — so iOS seems to have some long standing
javascript issues.

It appears that you are using version ….. 25c on all of these

iOS7 Safari (Only thing I can test this on is my iPhone)
HTML5 works but periodically freezes and/or crashes However, unlike
Mavericks, the applet does load.

I will send another response for local of the new download. I can not seem to
get the Mavericks web server set up properly, so I have no means to run the new
version on a server from home. Takes to long to move the files to the campus
server from home.
