Phil, have you looked at the scripting documentation for the 'load'
command ("http://chemapps.stolaf.edu/jmol/docs/?ver=14.4#load";)?

The 'File types' section seems to be pretty comprehensive, also with the
special syntax options like for example '$',':','='.

Regards,
Rolf

Dear Phil,

I don't remember seeing that post

A search for "database" on the Jmol Wiki brouth this
http://wiki.jmol.org/index.php/Database_Connection

although not fully up to date, I see

Some days/weeks ago someone posted the symbols used for the various databases
(i.e. $ for NCl) I cannot find that post which I know I saved:-( Can

Re: [Jmol-users] How to show a cross-section of an isosurface?

2016-04-04 Thread Robert Hanson
Just slab it from both sides with a thin shell in between.

You could also plot the "heat map" of the isosurface onto the plane. But
perhaps you don't need that.
load C6H6.smol
isosurface molecular map mep
isosurface slab  none slab plane {0 0 1 -0.05} slab plane {0 0 -1 -0.05}

Re: [Jmol-users] How to show a cross-section of an isosurface?

2016-04-04 Thread Vincent Sacksteder
Dear Angel and jmol group:

Thank you Angel for suggesting slab and cap, which are nice. However
they don't give me what I'm looking for.

For instance, if the isosurface is a sphere, then I would like the
intersection of the sphere with a plane; in other words, a circle.

In contrast, slab gives me a half-sphere, and cap gives me a half-sphere
plus a plane covering it.

I would like to ask the jmol group for further suggestions about how to
plot the intersection of an isosurface with a plane. The intersection
should be one or more curves plotted where the plane hits the isosurface.

Thank you,
 Vincent
