On my system, I tried it with some GoPro footage from a Hero 10 that was
mounted upside-down. 
In this camera, it then sets the auto-rotate flag. Both the original and proxy
display properly. 

I can even set the auto-rotate flag in clip properties, and each time I make a
change, a new proxy is produced, and each time the orientation of the proxy
matches the original.

Have you tried to manually set the auto-rotate flag in the clip properties?

I have since found this happens in the automatic, mjpeg and mjpeg2 settings,
not in Prores or x264 encoding settings. So the Prores and x264 settings
autorotate the clips properly.
