Is this problem still reproducible in the Current Plasma LTS (5.24) or regular
release (5.25). I cannot seem to reproduce that problem in the editor.

The files from /home/raitaro/.local/share/plasma_icons/

So I looked around a bit where the files in the panel are pointing too. It is
/home/raitaro/.local/share/plasma_icons/

Deleting whatsapp.desktop (had no icon as a file) from there didn't make the
whatsapp panel entry to disappear, a new file was created that is different
from the first and I am not sure why. Now the icon is not pixelated. Keep in
mind the icon it was pointing too before was set in ICE but it was still the
exact same svg file. Trying to edit this in the menu wasn't working. Just
deleting that file made it work.

I was able to recreate some problematic scenario.

If you modify some menu entry in kmenuedit (which wasn't modified before) then
a .desktop file is created in $HOME/.local..., so it's possible to change it
later through kmenuedit or app launcher--> edit app. All changes are visible in
app launcher and krunner then.

But, if you try to edit some menu entry in App launcher--> edit app, then just
a symlink to /usr/.../...desktop is created in $home/.local/ so it can't be
modified from anywhere then (kmenuedit saves changes without warning, but
nothing really happens).
The only way to fix that is to remove symlink from .local/share/applications
and modify it in kmenuedit first.

No idea why but Discord now follows the icon I set for it o.O

WhatsApp still looks like crap tho. Also in the menu, under internet, I have
waterfox profiles like so (waterfox -p Profile). I gave them icons but they
show a default paper icon instead. The icon does show up if I search for the
entry in krunner or in the application launcher. It doesn't show up only if I
go to the internet section for some reason. Same happened with TOR. Also an
instance of gmail using ICE. But whatsapp (also ice) appears so I am really
confused.
