Hi,
  This bug seems fixed in incoming version 4.2.
  At least, it is not present in version 4.2.0-pre-alpha (git 5db89dc)
(13/9/2018), after a patch that creates an undo for the move tool.

  After playing resizing the layer, I press T and the "layout highlight" is
right placed around the layer.
  Tested with various canvas sizes and dpi.
  Note that it is also possible to move the layer in the resizing tool.
