Just to add to this.
Previous activities (before the upgrade) and note widgets were still present in
plasma-org.kde.plasma.desktop-appletsrc but 2 completely new activities were
also created in that file (with same ID as previous ones but with different
containment numbers) and these were the ones used by plasmashell. This is why
all configs were reverted and it looked like I had two completely new
activities.
I had to create new notes widgets on the desktop, then replace the note widget
IDs with the previous ones and restart plasmashell to get the notes back.
I also had to change the other settings, wallpaper, etc. manually.
