I can reproduce this problem, also with kmailcvt. 

I am using akonadi 1.7.2 provided by Debian testing/sid with postgresql
backend.

If I import a maildir from kmail1 using kmailCVT 4.8.4 then: 

- The new mails are physically stored in file_db_data. But they are supposed to
be only cache?
- No new mail is stored in .local/share/local-mail, the unique new dir created
is one named KMail-Import but it does not contain the imported folders.
- akonadictl fsck reports thousands of items without RID.

I can confirm this bug. The flags are deleted when the imap-account is synced
again. Also the flag for attachements is generally not set. Kmail2 4.8.3 on
Kubuntu 12.04

Thanks to a start-up tip I found out that you can set up special filter actions
to add, remove, or modify mail header entries. So, I added a filter to remove
the References header which could be triggered by menu or toolbar item.

Applying that filter to a message with wrong references actually removed the
header as expected. But, the mail remained at its place within the thread even
after restarting KMail. During restart I made sure no kmail-related process
kept running.

Even worse, when I tried to undo the filter action it made KMail crash. After
restart nothing was changed. The header was still not there, but the mail still
kept its position within the thread.

These results led to more details of this feature wish:
 * Don't crash on undoing a remove header filter (or don't offer that)
 * Update the mail thread relations on change of headers
 * Offer a recursive change of the reference headers, such that all subsequent
thread messages keep their reference to the changed message. AFAICS this could
not be achieved with the current filter actions.

Should I make separate reports of the crash and/or the missing mail thread
update?

Trash bin has a different function than moving between folders. Trash is a kind
of default for items that you move by pressing delete button. With a normal,
regular folder user need to choose where to move item, there is no this default
presupposition that it has to land in once predefined so called trash folder.
It is just different functionality. I don't know how it look from programming
point of view but eventually it should be implemented. After all it is quite a
basic functionality. People vote for it:

As it was reportet in 2008, please make it happen eventually. 
Lack of trash in Akregator is the only reason I still use Thunderbird.

seems like this latest  crash you reported is solved rebuilding akonadi over
qt-4.8.2 (tested on slackware64-current).
