I had the exact same issue. It actual problem is stated here by someone
else, with a solution:

The problem is a dialogue requesting to set a password (for secureboot
stuff) never pops up. I think the password must be 8 or more characters
(not sure if there's an upper limit).

A workaround given was when the update gets stuck, type a password in
the terminal blindly and press return twice (using the same password
both times). This worked for me, except I had to type the password in
about 4 times. (This is not necessary in theory, but I think maybe
you're supposed to press "return" at other occasions to pass "ok"
checkpoints. Therefore, you have to type the password unnecessarily and
press return because you don't know where the checkpoints are.)

I made an attempt to follow the instructions above, and attached the
output.

None of the not-working fn keys registered (I tested fn+delete, which is
a key which works).

This was done on ubuntu 17.04 using 4.10.0-21-generic kernel.
Also the instructions for installing systemtap didn't work, so I used this:

Sorry about the above post. Let me try again

I've been having the same problems on a gigabyte p57 xcf3. Bug #1665530
also reports this. Currently I am running the latest bios for this
laptop, Ubuntu 16.10 and kernel 4.10.1-041001-generic.

Initially I did not have the "i8042.nomux=1" parameter. Adding this
parameter to just stop the touchpad working for me, but it seems very
hit-and-miss whether the touchpad decides to work in general.

Another thing not mentioned, the keyboard backlight keys (fn + space)
does not work. However, if I switch on the backllight in windows, it
will stay switched on on the first boot of linux, but switches off for
the second boot.

Also, the keys that don't work also did not work on windows 10 until all
the gigabyte utility software was installed.

I have a gigabyte P57X v6-CF3, with the latest bios installed. I can
confirm this bug is present in ubuntu 16.10 with kernel
4.10.1-041001-generic.

Fn keys which work:
-F1 (sleep)
-F7 (mute)
-F8 (lower volume)
-F9 (increase volume)
-down arrow (play/pause media)
-up arrow (stop media)
-left arrow (previous track)
-right arrow (next track)
Fn keys which don't work:
-Esc (not sure what this is, possibly open dvd drive)
-F2 (don't know)
-F3 (decrease screen brightness)
-F4 (increase screen brightness)
-F5 might not work (looks like change display => cannot test)
-F6 (lock trackpad)
-F10 (don't know)
-F11 (disable/ enable wifi and bluetooth)
-F12 (camera, but haven't properly tested because no cam software installed)
-Prt Scr (sysRq)
-Delete (insert)
-Num LK (Scr LK, so can't really test)
-space (screen brightness, but it seems impossible to configure the 
keyboard brightness at all on ubuntu)
