Ok so I will put this down as "not a bug", but somehow the "Include"
was ouputted earlier and that can have been a bug at that time... I do
not think that bug is present any more.

Yes, manually editing works fine and \include didn't change back into 
\Include. The other (old) \incude included files were OK from the start

You should at least use [EMAIL PROTECTED]

Can you try this: manually edit the .lyx file and change \Include to
\include, load the file into lyx, save the file. Has \include changed
back to \Include?
