Chapter 6 was put where it is because the document classes required
that the user download additional files, in the same way that Chapter
7 required the download of additional software. It was not an
arbitrary decision at the time. Chapter 8 originally had many weird
TeX/LaTeX tricks, but many have since been incorporated into LyX
itself, or have been move to other documentation.

I disagree, but that's because I helped write it :-)

This seems like a good idea. I suspect many of the sections in Chapter 6

Don't assume this - AASTeX for example, whose section I did write, has
changed little in last 10 years, yet it is still the standard
submission package for the US astronomical journals. All the LyX
instructions still apply. I can't speak for the other sections, but
please check before altering things.

Things do change over time, so if there is reason to reorder things

that there was a reason at the time for doing it the way we did. I
think it's important to keep the information in that chapter, but if
it is more sensible to move it elsewhere, don't hesitate.

Maybe this will get me motivated to fix the shaped paragraph section
since the page formatting changed since I wrote the original ...

It looks like these are all meant to be i.e.. I fixed them, too.
