This may happen if you installed some texlive packages after you
installed lyx and ran it for the first time. In my experience, in
default configurations your issue doesn't arise.

Letter template fails in my LyX WORKED AROUND

I'm using LyX 2.0 (April 29, 2011), compiled from a tarball hosted by 
LyX.org, on my Ubuntu 11.04 box. When I tried to use the Letter 
template to type a letter, I got this error message:

The layout file: letter
could not be found. A default textclass with default
layouts will be used. LyX will not be able to produce
correct output.
=

I fixed it by first doing:

sudo texhash

and then within LyX choosing Tools-Reconfigure

Previous LyX versions didn't require these two steps. If possible, I 
think future versions shouldn't either, but if it can't be helped, 
this should be widely documented
