Pablo, I'd first check if that depends on using commas as decimal separators. Those numbers in the PCA look huge. Try the English international options.

Even if some of the morphometric programs can deal with different international options, sometimes there are issues, especially when swapping from one software to the other. My general suggestion is to use the English options at least for all GMM analyses.
