/var/lib/mysql is the standard loation for the data_file_path, the
data directory. change it in my.cnf.
var/log is the default location for log files, also changeable in the
config file.

For some reason, the mysql install is looking to /var even though I
specificied /app/mysql in the compile.
How do I fix this?
