The upgrade changes the directory and file security. Try right mouse clicking on the MySQL Folder select Properties security and advanced and then the Owner tab. Check the replace owner on all subdirectories and the click ok. This will change the security settings to the new type and should then be able to go to bin and type mysql. CHMOD is sooo much easyer.
