I guess it automatically done .. the net-snmp $MIBDIRS has .index file and
it updated automatically when you restarts snmp services.

As per my experience MIB loading order is important, I was facing issues in
TRAP OID translation due to incorrect MIB orders

It loads it based on the contents of the MIBS environment variable, or
by the default list if no variable is set.  The default list can be
set using the configure script.  You can also change it in your
snmp.conf file (see the snmp.conf manual page).  The order can be
changed, though if dependencies are needed that affects loading order.
