I cannot recommend Linuxfromscratch highly enough.

http://www.linuxfromscratch.org/

Follow their HOWTO and you will build an entire linux os from the ground
up--every component from the kernel to bash to X-windows (yikes!).


You might also want to investigate Gentoo linux http://www.gentoo.org/

What I am currently looking for is not so much the
architecture of the linux kernal but a typical linux
distribution (I guess mandrake seeing that is what I
am running) in so much as the boot process, how
processes are handled what config files are called in
boot up and a description of what options do what. So
I guess I am looking for information on configuring a
linux system but which also explains the theroy.
