You just need to edit the Format and Partition step in the task sequence. Unless I'm not understanding exactly what you mean... By default, Win7/Server2008R2 will have two partitions already - a WinPE 3.0 recovery environment, plus the C: drive. You can add in up to two additional primary partitions pretty easily...
