Seriously now... It could be disks whirring, swapping RAM contents to the virtual memory. You are correct, but my first option would be to monitor it and see what is using the CPU at the time to see why it is spiking? Based on my own (all too recent) experience, I'd guess it's either an svchost process or a rogue installer. It's a shame he didn't say what a program meant...
