If you put scripts on there with /usr/bin/python3, then they will not use the virtualenv python (whether it's 2 or 3). But now that I look at it a little closer, I don't think any of these files actually need a shebang, and it should be removed. These files are templates used by the package and they contain shebangs for that purpose. They are not scripts really.
