Personally I didn't notice any difference when merging files. I think this is 
quite a nice feature!

But if the two files are already lossily compressed, you will lose quality 
from uncompressing and recompressing them.

I have not run into any problems unless the two files came from two separate 
sources. For example I rcorded one and someone else recorded the other.
