I do not see anything changed, it is still in the Project properties options for me (Project-Project properties under Linux). You don't have this menu item? Yes, but all under the CRS section it is greyed out unless I select 'Enable on the fly CRS transformation'. A project CRS only makes sense when on-the-fly is enabled. Another choice to get that menu is to click in the status bar on the icon right to the EPSG: field.
